Authorities evacuated some 225,000 people ahead of the arrival overnight of Typhoon Kammuri, known locally as Tisoy.
Towns east of Tokyo that were still recovering from damage caused by Typhoon Hagibis earlier this month were hit by torrential rain that caused dangerous flooding and mudslides.
Typhoon Hagibis unleashed torrents of rain and strong winds that left thousands of homes on Japan's main island flooded, damaged or without power. Kyodo News service counted 36 deaths caused by the typhoon with 16 people missing.
Rugby World Cup matches, concerts and other events have been cancelled. Flights were grounded and train services halted.
Typhoon Tapah earlier lashed parts of Japan's southern islands with heavy rain and strong winds that caused flooding and some minor injuries.
The storm knocked out power to around 100,000 people in Houston and southeast Texas while work at oil refineries in the area was slowed or halted.
Officials in Harris County, which includes Houston, said there had been a combination of at least 1,000 high-water rescues and evacuations to get people to shelter, in anticipation of the threat lingering.
Humberto causes outage for nearly 16,000 homes, according to electricity company Belco, as the storm's eye moved closer to Atlantic archipelago.
